As most people don't collapse modern reads and separately map collapsed and uncollapsed reads, I've stopped this for the modern ones. Doing it this way caused a lot of RAM usage on dedup, and it was unclear to me whether we should want these modern collapsed reads mapped with bwa mem or aln. Hopefully it doesn't just pass the RAM issue to overlap clipping...
