For example, I am actually at (0,262,0) coordinates, but the output coordinates are not it!

Hi. It's default relative RaspberryJuice behaviour.
Edit plugins\RaspberryJuice\config.yml file located within Spigot/Paper server directory, then modify:

location: RELATIVE
to
location: ABSOLUTE

and reboot server. Now your position will match cords presented under F3.
