I think if you remove the header, you end up with a tsv file... Not sure why you say colons might be a problem? Untested, but should work, if you don't have # symbols in the read names or in chromosome names... |

Is there an easy way to convert a .pairs file to a .tsv file while keeping the information prepended by colons (:).
