Can nvc find the compile order of a bunch of files automatically ?

Not without analysing the files first, no. There's the --print-deps command which will print the dependencies of each unit in the library in makefile format.

But nvc -a file1.vhd file2.vhd ... stops analyzing all files when file1.vhd is missing a package defined in e.g. file2.vhd.

Yes that's right, it just processes the files in the order given. In general in VHDL it's hard to know what design units a file contains, and likewise what depenedices that file has, without actually parsing the file first. Also some of the semantics of VHDL depend on the analysis order, for example which architecture to select for an entity instantiation when one is not given explicitly.
