I'm wondering if you could also add removeFewMeasurements argument coming from MaxQtoMSstatsFormat() of MSStats in your config.yaml to let your functions know this could be an option?
In some cases, in IP-MS experiment, very few peptides from low abundance protein could be detected, and MS1 quantification only gives one feature to each peptide_charge species. It would be really helpful if you allow people to turn that remove few measurements off sometimes.
