Issues when using entryPoints in merge config

I created a small reproduction repo here: https://github.com/mattfysh/stitch-proto

The readme contains a few issues identified, the main concerns are services being executed when not required, and false positive conflicts being reported when type merging.

I was hoping for some help in understanding how to break down the issues here as I know there may be several different concepts at play. Is it possible for someone to take a look and let me know if there's a fix or if & how many issues to create?
