I'm not even close to this - each of my pairwise comparisons has 6 total
samples (3 per treatment group), which is...well under the recommended
total!
Should I increase sample size by pooling similar treatments together (for
instance, pooling Ambient Day 0 and Ambient Day 2)?
Should I keep my groups as is and run WGCNA despite its limitations with a
limited sample size?
Or should I just look for another tool for this particular job?

Thanks Steven, will do! For anyone in the future reading this, I found this guide to WGCNA really helpful with some of the basic principles - wish I'd checked it out before diving into the tutorials |
