NCBO BioPortal includes an inter-ontology mapping. These take two forms--exact matches (that is, both use the same URI), and those inferred by same or similar names (but with different URIs). In looking at the latter, I noticed that the URL specified by BioPortal for external terms (such as HGNC) was incorrect. Indeed, it was the same as given by the OWL API when converting to OWL, which we then correct in our OWL file by post-processing. This indicates that BioPortal is doing its own conversion upon the default download, which is the reasoned OBO.

The easiest fix for this (actually, it's probably the only fix) would be to switch the default PRO file to our reasoned OWL. I'm concerned, however, that this will mess up those PRO users that get the file from BioPortal. To gain some insight into the interest in the different formats, Hongzhan compiled the PRO downloads over the past 1.5 years:

Here are the numbers of successful downloads during (1/1/2020 - 6/1/2021):
3307 nonreasoned.obo
1263 nonreasoned.owl (and the .gz version)
5958 reasoned.obo
7540 reasoned.owl (and the .gz version)

We need to decide which version we should have BioPortal use.
